Make sure you saved the per-store commission:
Go to Payment Models → "Restaurant Payment Status"
Click Edit next to the store
Set the commission type and rate
Click Save (not just close the editor)
The badge should change from "Default" to "Custom"
Commission Shows "Default" But I Set a Custom Rate
